I have similar experiences. I use Win7 and Android 4.1.
I can push 'org-mobile-push' to MobileOrg using this settings in .emacs
;; Enable encryption
(setq org-mobile-use-encryption t)
(setq org-mobile-encryption-password "this is not a real password")
The files are encrypted. I can choose Dropbox in MobileOrg 0.98 for Android and sync the files. Of course still encrypted. I found no manual how to decrypt the mobile org files. Can anybody give some help on this?

Alternative: For the time being I use TeamDrive3 instead of Dropbox. Teamdrive3 by itself en-/decrypts files on client side. On the PC site I add my MobileOrg folder to Teamdrive3. On the Android site I have to open TeamDrive for Android and extract all files to the SDCard. Then I can sync MobileOrg or MobileOrdNG with the extracted files. On the way back I have to sync MobileOrg with the SDcard and to import the files into TeamDrive3 on Android. On the PC I only need to do org-mobile-pull.

It would be nice if MobileOrg or MobileOrgNG could read TeamDrive3 folders directly like Dropbox folders. This would avoid exporting and importing them from/to the SDcard. Then en-/decryption is not needed.
